This book (http://www.gutenberg.org/ebooks/41141) seems to have two copyright years, 1899 and 1901. These are the copyright dates for the 1st and 2nd parts of the book. The publication date of the book is in 1915. What do I put in as the copyright year for the new project template generator?

Copyright year: 1901.
Date of edition to be used: 1915.
Don't stress too much about it. Some books don't show the dates! If it's on gutenberg.org and shows as being Public Domain in the USA, it's OK to use.
