For anyone using Audacity - at step 2 you can quickly and roughly select a region to be deleted, then hit Z. That command automatically moves the adges of the selected area to the nearest zero crossing points, saving you the trouble of adjusting them manually.

Given the things you've checked, and the fact that something is causing Audacity to act in a non-standard way (going to the start of track rather than highlighting the whole track), my money is on Autohotkeys. Perhaps you have some global double-click setting in there which Audacity can't understand...
